Is Emilia part of Iago’s plot or does she truly believe he is saddened by what happened to Cassio?

Emilia has no clue about Iago's plot. She is actually one of Shakespeare's stronger female characters. She protects her Desdemona and refuses to back her husband when the truth comes out.
