Jonas stops taking his pills because he wants to feel emotions beyond what everyone is "allowed" to feel (that would be nothing). He also desires the feeling of wanting something, rather than be complacent.

jonas stopped taking his pills because the dreams he was having had love and feelings in them and he liked that feeling . so if he took the pills he couldnt have those dreams

by me reading the book

After Jonas sees the memory of the children and grandparents' love and strong emotion towards each other, Jonas wants to be able to feel that. That's why he asks his dad does he love him. He stopped taking his pills because he wanted to try to feel the emotion and starts throwing away his pills slowly.
