How did Dr. Musoke become infected?

Dr. Musoke did not know what was wrong with the patient he was treating. As a result, his efforts to resuscitate resulted in his being sprayed by a mixture of blood and vomit. The blood and vomit got into his eyes and his mouth. Thus, he became infected by contact with the man's fluids.
