Atticus doesn't want his children in court because they are still young enough that he feels the need to protect them to a certain degree. He also sees the cynical and unfeeling world that the world has become as something created by adults..... that children are and should remain innocent of the world adults have created for as long as possible. None the less, Atticus also believes that Jem has the right to know what happened in court because children need to learn how to live in an adult world and cannot be protected forever. Exposure won't hurt them if it's given in increments.
