Jem is afraid that what will happen to Atticus? Why?

This depends on where in the story you mean. Is it when Atticus goes to prtect Tom Robinson at the prison?

In Chapter 14-21...

I'm thinking it is when the mob of white men go to the prison to lynch Tom Robinson. Atticus goes to the prison to protect Tom and reason with the mob. This is in chapter 15.
