why do you jem and scout refuse to obey atticus' command to leave him alone in front of the jail?

This is because Scout and, in particular Jem, can see the gravity of the situation. They love their father and there is an angry lynch mob between Atticus and Tom Robinson. Both kids refuse to leave their father. Ironically it is Scout who diffuses the situation by using simple compassion with Mr. Cunningham.
