I'm not sure which chapter you're referring to with this question, but in Chapter Ten, Jim hears Long John Silver while he's hiding in the apple barrel and realizes there is danger on the ship. The second shock would be the revelation that Silver intends to take over the ship and kill anyone who doesn't support the mutiny. in Chapter Eleven.
